I've used naked, dot, line on the top edge and line on the flange. Unless the cavity is the same size as the ball I find completely naked difficult to line up with the ball on the sweet spot (particularly if it's not in the middle a la an old school 8802 style blade). I can play with a sight dot or line on the top edge, but my preference I have discovered, is for a line on the flange (and I know Bruce might tell me off for saying that!)

One thing that is interesting about alignment aids is that they truly do influence alignment, and this can changed based on where the aid is positioned, how many aids are on the putter, and even the color of the alignment aid. 

Those that prefer no alignment aids can use the face and/or the edges of a putter to almost see an alignment path in front of the ball.

Different people can certainly benefit from different aids.  I feel more confident with a line and in particular, a line on top.

As you can see from the comments, there's a reason why most of the better designers leve it up to the user. Everyone has a preference!

for me I don't like flange lines of any kind. I prefer naked or top line dot and like the pocket to frame the ball

None of the above.  I like a naked putter and use the face of the blade to align with my target line.  I like the perpendicular angle that creates.

I have a 612, 615, and a DH-89. The original 615 Blast Finish I snatched off eBay for less than $300.00. After I received it and used it I decided to have Byron customize it and he did. Byron did an amazing job with stampings, sound slot, Tai finish, etc.  and the new brushed SS finish. I liked it so much I changed the DH-89 to more of a SS finish then the original Brushed Blue Oil Can. My eyes see lighter colors much better than dark heads, which I love but cannot use as well.
